Phosphorylated DNA template
The phosphorylated DNA template, alongside the RCA primer, are used as a starting point for the Rolling Circle Amplification. It comes installed with a phosphoryl on the 5’ end in order the T4 DNA ligase binds the two ends together creating a padlock probe. It consists of four distinct domains:
We need to design the DNA template sequence carefully before proceeding to the experimental part. The DNA template sequence carries two hairpin probe hybridization sites for the H1 and H2 hairpin probes. By extension, the long linear DNA scaffold carries multiple hairpin probe installation sites. Spacer domains between the hybridization sites tune ligand density.
